I've been able to change the number of rows per page myself in issueslist.inc.php, however I'm a bit lost as to where to change the height of the pane containing the issues list, and the one with the project tree. I figured it would be in style.css.
This feature is already implemented in the upcoming beta3 release. You don't need to change the height of the panes, because they are automatically resized to fit their contents.
This is on my todo list.
