I would like to be able to install webissues via Group policy admin from our server, and in turn setup the users automatically when they login, so there is no client setup required, like an unattended install. is this possible, I'm aware that I can make an MSI for Group Policy but I don't know where the user information is stored on the local machine, and if It is I am assuming the password is encrypted.

The way such thing is usually done is by using integrated Windows authentication with a domain server; then you don't need to know the password. Such mechanism works in many web applications (for example SharePoint) and can be implemented in a desktop client as well.
I already thought about such feature, but it's rather for a future version, when WebIssues becomes more business-centric.
